Manually copy the files over to another drive. The license won't be affected likely as it's stored in the bios.

Could I do a custom installation and copy all the files back from windows.old or is it better to move them all? Bearing in mind this is a 1.8tb drive

Nope, Windows.old will be deleted after 30 days or you can delete it manually.

You need to copy the important files over and format the drive, then reinstall the OS and go from there.
