Great, please provide a new schreenshot of diskmgmt.msc to see if the SRP partition is set to 'System' after rebuilding the partition.
 
No, this is an very odd issue and the (99 MB) is still an partition with an OC id as it seems and set as System and/or (EBR) Extended Boot Record.

Please assign a drive letter in diskmgmt.msc to the (99 MB) partition to look at the contents of this partition.
 
I'll think we've found the culprit in here, please take also a screenshot of Windows Explorer of this partition.
 
Do you have a similar server running Windows 2016 to check the partition tables?

On the 99 MB Partition is also the EFI Folder like in the "broken" Server

Please run diskpart > list disk on this server to see if the disk is GPT formatted, like:

Yes, I suspect the same thing looking at all the screenshots in this thread! What you can try is to use the MBR2GPT tool from my previous post to retry the conversion. And maybe you can update after that?
