Yes, I have become increasingly suspicious of these manifest errors. Now that I know you have a similar system which is working OK we can do some checks. Let's start by taking the first few from the list and checking if they are present on either of your two systems.
Run the following script file by downloading it to the desktop, dragging and dropping it onto SFCFix.exe. Do this on both systems. We can compare the results from the two systems. Rename the text files that are produced so that I can distinguish them.
